Hey guys, I searched but never really got an answer, so here goes:

I just got a G&L 2500 from ebay, I want to try some flats on it, but everything I've read says I wouldn't be able to string through body with E or B string. Is this true? Also, if I was to run the E and B through the bridge would this cause it to pull up like some people have had problems with? Anyone have suggestions? Thanks so much!

The bridge 'incidents' were extremely isolated - i wouldn't worry too much.
No reason you can't run the B and E thru body - just make sure there's enough untapered string length to do it properly - at least 36" from ball-end to taper should be fine to get it past the nut (just make sure there's still enough to get as far as the tuners! :D)
I've had .136 B strings thru the bridge on my Tribby, so you should be just fine with any strings the same thickness or thinner.
