With the washer, won't these (http://www.lmii.com/CartTwo/thirdproducts.asp?CategoryName=Truss+Rods%2FNeck+P arts&NameProdHeader=Bolt%2DOn+Neck+Inserts) stick out beyond the back of the body of the bass? Shouldn't they be counter-sunk, and have some kind of ferrule or something to help stabilize it? Am I missing something?

Yes they will, in a normal neck plate anyway. Machined ferrules is the way to go with that kind of bolts.
Your local hardware store should have the same fasteners way cheaper and You can buy a countersunk screw instead of the allen one.
Should be less than 1€ for the insert and the screw IMO.

Those bolts are intended to be used in an acoustic steel string. They go inside the body and thread into the end grain of the neck. You can use the inserts in the neck of an electric bolt on and then use what ever type of screw, washer, backer plate, etc. you like through the body.
