I own a fender aerodyne Jazz ... I did my own setup on it, adjusting the truss rod, getting the action as low as possible.

I like the setup, except the e string clicks quite often when plucking. I find if I change my technique where I pluck more "up" than down, the clicking stops. I think what's happening is the string is rattling against the higher end frets.

Should this be a truss rod adjustment, or a simple raise of the saddle a little bit and try again?

If you can fret the note and play it without fret buzz in any way, just raise the saddle a bit. Even if there is a tiny bit of buzz, I'd just raise the saddle and see how it feels.
