Does it have multiple fans? If so, you want one in, and one out.
If not, it's not important as it pertains to the laws of thermodynamics and convection. By pushing hot air out, you're inherently pulling the cooler outside air into the head, and
vice versa. I generally prefer a fan-out myself.
The only possible way it would matter is if your fan causes the heat from your heat source to pass directly over parts that are extremely heat-sensitive, but I can't imagine any piece of gear in an amp is that sensitive other than the heat-source itself.
Tl;dr - It doesn't matter.
