The pop is a result of the true bypass setup inside the tuner. You can wire up a 1m resistor inside the pedal to help reduce the pop but I've never personally tried that. When I build pedals, I always put a 100u cap on the V+ of the pedal to eliminate the pop.
Ask around freestompboxes or diystompboxes... I'm sure one of those boards has seen this issue possibly with this particular Korg tuner and likely have a simple solution for you.
