I've been running a Shuttle 6.0 with no problems for almost three years. The cab setup is rather strange, though. I run a GB NEOX 112T (8 ohms) and an SLT-112T (8 ohms), which under normal circumstances would be more than enough for me. However, our sound man wanted to "fill" the stage and room so had me run a Martin 410 cab (4 ohms). I do this by running a line out of my effects send to a separate EQ and power amp that drives the Martin. This setup has worked fine for almost a year and worked when I played two weeks ago. However, a different bassist played last week, and the normal sound guy was off, so I have no idea what might have happened then.
This week at rehearsal on Thursday, the sound guy said that he was getting no signal to the Martin setup. We replaced the cord and still got nothing. So we ran the Shuttle with just the 2 112 cabs. No problem. This morning I fired up the Shuttle and 2 cabs and immediately heard distortion -- actually more like a bad fuzztone. We thought it might be a speaker, but the distortion lessened when I rolled the Bass EQ on the Shuttle back to flat. However, as soon as we started to play again, the amp started to cut in and out and I saw that the Thermal light was coming on. The fan in the Shuttle IS working. Never had it overheat before, nor any trouble. Manual says the Thermal kicks in if you run less than 2 ohms, but I'm running 4 ohms with two cabs, and since I run a line out to a different amp to power the 4-ohm Martin cab, that shouldn't have an effect.
I'm getting it checked out tomorrow, but has anyone had a similar experience? The last two times I've played I used a Lakland Skyline Glaub, passive. I have used a variety of active & passive basses over the years with this setup with no problems.

And they said that the bass player's bass "broke" as well and he had to use different bass. Better explore some more. I can't get the amp to recreate the Thermal with only the headphones running, but perhaps it needs a load to do it,.

If the thermal protection is cycling there's a problem with your speakers, cabling or in the amp itself. Try your cabinets with another amp or at least do the battery test to see that the cabinets are actually working properly.

Don't know if he shut things off in the proper order -- the separate EQ & amp should be shut down before the GB> All I know is he changed the DI send from Pre to Post. The knobs were in essentially the same position as when I play. I'll going to see if the Effects send works at home and take the amp to a store to try different cabs.

At any rate, Jeff Genzler says they will take care of everything if I can get it to misbehave again. Meanwhile, grabbed an Eden Traveler from a friend as a backup. I remember when the Traveler was considered small and lightweight.

If one amp inverts the signal and the other does not, this would be akin to having two cabs working with a different polarity. The cabinets would subtract rather than add.

& mine doesn't have the holy protection of your surrounds, just dirty sweaty pubs etc... No sins, but plenty of sweat 'n dirt. ;-p
