I'm running a MarkBass SD800 head into a MarkBass NY121 cab and a Schroeder 1212 cab.

The Schroeder is built to sit horizontally, but I like to put it on its side so the head and Markbass cab sit higher.

Any downside to doing this?

Nope, as long as you like the way the 2 cabs sound together. Tipping one on its side shouldn't dramatically change anything. Especially in a band context. If you have PA support, no one in the audience will really know anyway.
Try it out, and let us know how it goes.

I've been running this way every gig so far. That's 4 so far. So far I've had FOH support each gig. It probably couples with the stage floor differently, but I like getting the 1x12 higher so I can hear it better.

There are a number of reasons why that is better. As you've observed the cab gets closer to your ears which is good for you to hear the sound. Also, with the drivers lined up vertically you'll get better dispersion of the highs in the horizontal plane, which is good for the audience.

+1, I would also note that even if the audience isn't hearing your rig, it helps you spread your sound across the stage better, letting the other folks in your band hear you better thus staying together/playing tight, etc. Just better overall.
