do i have a string length problem?

set new strings on a fender mustang, short scale, but through body ends. on the e and a strings, the string is into the peg/slot BEYOND the silk, and into the flatwound part. the string seems to not want to bend. am i ok with it?

I have owned a Fender Mustang in the past. The bass is short scale (i.e. 30") but it is strung through the body. Therefore, you need to buy medium scale strings (i.e. 32").

Good Luck.

Risk is that the string may pop on you while you're playing. Damage would be loss of string, probably nothing to the bass or player unless the snapped end whiplashes you.

They are too long... But if they haven't broke already, most likely they are not going to...

Are those DR Legends?

DR "Short Scale" Legends are actually 34" winding (which really makes them Medium Scale).

Other companies specific "Mustang" strings are 33"

But the DR Legends are more than flexible enough for these to work for you. I would not worry about them breaking, like I said, if they were going to, they would have already...

According to the representative at LaBella, these strings are too long for this bass and you stand the risk of breaking the ones with the silk into the tuners, They tell you on Labella Flatwound strings (not sure about your brand) that they should not be used with through the body setups, I have a different problem with string length on my shortscale Gibson SG, it has a hipshot bridge and instead of shortscale strings, I need medium scale in order for the silk to clear the nut and still be short of the tuners

They're technically too long, but there's no reason they won't work just fine, and last for many years. People worry too much about this.

The phrase is "you may run the risk"...there are two qualifiers in there: "may" (not will) and "risk" (not certainty). Once you get them installed and nothing broke, there's every reason to expect they will last.

If they installed and tuned OK, you can leave them alone. If you're worried about, it, get the right length strings (2" shorter than the ones you used) and carry them as spares.
