Question Flats and Pitch

Do flats have less distinct pitch or am I crazy? I just restrung my Fretless P (Tony Frankin ) with RotoSound 88's and hitting the right note isn't as easy as it was with the stock strings. I've been using the 88's on my Squier fretless and did notice some intonation problems as well. Mostly on the E, which is a .115, if that matters.

I like the feel of flats and want a nice warm, round tone, but I need to hit the right note. Is it the strings or my ears?

Strings. I think the pitch is clearer with flats, but I play TI or Chromes.

Could be that intonation changed on account of a higher string tension? What strings did the bass come with?

Definitely lighter than the 88's. I reset the 12th fret intonation. Had to move the saddles about 1/2 inch.

Maybe these strings are just 'too dead'? I don't like hardly any brightness, but I guess I could just use the tone knob to roll off all the highs...
