I'm currently using Roto Jazz flats on a fretless of mine.

As the title indicates I have a very floppy E string. This isn't a problem when I play very close to the bridge, but I don't like the tone when I do. It also sounds very dull (none of the other strings, only the E). The fingerboard is maple with a polyureathene finish, so I don't want to put anything too damaging on at all.

I'd move to a heavier gauge but surely this would dull my sound. Any ideas?

It sounds like you may have a dodgy E string , roto flats are very bright sounding flats and for the E to sound dull just sounds dodgy to me. Also I am suprised you say the E string is floppy as roto flats are very high tension. See if you can get a replacement E string (either from your retailer or from rotosound) before forking out for a heavier gauge set
