String size + Nut

I'm curious as to how the nut groove affects the sound of the strings (excuse my terminology please).

I've been having problems with my Brice 5 string in that the E string doesn't play properly. I emailed Kurt and he sent me a new nut. Just by comparison, it's pretty obvious that the EAD strings fit nicely into their slots, the B is a bit too thick, and the E is way too thick (0.110).

If filing out the slot a bit would fix the problem, I'd like to do it. But how would it affect the sound if I used a thinner string afterwards?
