Question Wrong gauge or wrong setup

Here is the deal, I tune in Drop-D all the time with the fender nickel 45-100.
My E string (tuned in D) feels like a bit sloppy but it's more the difference of sound between the A and the E which bother me. It's less bright, a bit less lively, but it's got more thump and it's louder. Sometime It feels like I'm playing the E from another bass !
What do you suggest me ?
I've got a custom set of strings (45-65-80-105) that i'll try next week-end but I'm not sure it'll be ok.
Does my bass need a good setup or does is the gauge not suited for the drop-D ?

100 gauge E strings aren't ment to be tuned to anything but E. You need to have either a 105 (at the very least) or a 110 gauge E string to properly tune down to Drop D without flop.

I plan to try a 110 next time. Should I try to balance the gauge and then use 45-65-85-110 ? I saw as well that the MIA are shipped with 45-110 compared to the 45-100 for MIMs, so I'm a bit more keen on trying a heavier gauge.
