Bridge saddle adjustment -- string height vs. intonation

I've got a couple basses I'll be setting up soon, and one I've already attempted. However, I've got a question that I can't seem to wrap my head around. When I raise or lower to the bridge saddle to adjust string height (or intonation) it affects the other. I know that in order to get proper intonation, I have to raise or lower the strings in the saddle so that they're at the right angle to be pressed at the proper angle depending on the fret -- right?

So, how do I adjust string height and intonation separately? At this point all of my strings are at different heights because I adjusted the intonation and each of them ended up being properly intonated at different heights.

You change your intonation by moving the saddle either closer to the neck or further away from it: http://www.tunemybass.com/bass_setup...ntonation.html

You change the saddle height to get the string height you want. You should also be matching your string height pattern to your fretboard radius: http://www.tunemybass.com/bass_setup...ng_height.html
