Cello tuning = Intonation problems?

I have tuned one of my basses in cello tuning which is CGDA and i wonder. I have tuned the same bass in BEAD tuning before and my experience is that intonating the B/E string is very hard, it doesn't sound good after the 4/5 fret. Am i going to have the same problem with it tuned to C? How far/low can i go without having problems with the intonation? Am i getting it intonatied wrong?

You might be intonating it wrong. I know I was going the wrong way when I intonated my own bass the first time.

When your 12th fret measures flat, you want to move the saddle towards the nut. Other way 'round for when you come up sharp.
