I'd like to put a bridge cover on my bass but it doesent have the screw holes needed to attach one, would drilling said holes in the bass effect the tone (or any other aspect of the bass) in a negative way?

Drill away. A couple of tiny screw holes will make no difference at all. If, at any point, you want to remove the covers, just put the little screws back in to fill in the holes. If you look at alot of older basses, they have the screw holes still in them.

Measure three times before drilling once. Use pickguard screws, and put tape over the spot where you drill to reduce chipping.
