Filling leftover holes

I'm sure this has been addressed before here on TB, but my google skills are apparently not up to the task of finding it.

I just finished installing some Hipshot ultralights on my Fender Mike Dirnt sig. P (which give it excellent balance I might add), and I was wondering what is the preferred method for filling in the holes left by the old screws. Thanks.

Typically, I'd use wood putty, then tint the color of it once it's set.
I've received good results from that.
but......... I'm not exactly a professional luthier either, so if anyone has a better solution than that, you may want to do it instead.

Anyone one else qualified to chime in here ?... I think there are others on TB who have installed some tuners before
