If you have a short scale bass, don't bother as your bass will never set up properly in the first place.
+1 - Exactly - neck relief is measured at the midway point between the nut, and bridge only; Here read this:

http://garywillis.com/pages/bass/bas...tupmanual.html

My explanation:
To check neck relief - hold the lowest string down on the 1st fret (left hand) while simultaneously holding down the string on the last fret (little finger of your right hand) - then reach with your thumb as far towards the center of the fret board as you can, and press down. See what the clearance is between the bottom of the string, and the top of the fret at the mid point between the nut, and bridge. Repeat with the highest string for an average. A business card < credit cards thickness is a good clearance.
When tightening trussrods – loosen the strings first – tighten a max of 1/4 turn – re-tune the strings - wait till the next day to go further (so it has a chance to set).

Unfortunately, this gets difficult to diagnose over the intraweb. That said, are the strings new?

Also, how close to the Fender setup guide are the string heights? The bridge pic doesn't do much for diagnosis purposes...

Yeah I know. The strings are a few months old, I'm going to pick up a new set of loriders next week. If I cant get it to where I want it, I'll take it in and have someone look at it.

Anyone know a decent shop in the san jose area?

Well I was able to get alittle better performance from shimming the neck closest to the nut. Still doesn't feel "right" though...

I dont want to abandon the bass though, I really dig the color and vibe it gives off. To be totally honest, I've always really wanted to ditch the stock neck and get a replacement with some cream binding and pearl block inlays (regardless of the current issues).

I'm wondering if the neck pocket needs to be sanded down, or if its a neck issue. Looks like its a trip to the luthier. Anyone know a good one in the San Jose area?
