| Flat or dead spot?

Hello fellow players ,I have a problem with my Mtd z5,
after installing new strings EB-50-130s and doing my set up
and intonation.
I double check my intonation around the neck with octave's
But this time i have a flattend note on my D strings A
Action not to low to cause any buzz or fretting out,not sure if this is a dead
spot or a bad string ( just bought the bass)
Do i need to go buy another D string or set of strings or what can someone tell me to try,I'am not much on using octaves in my playing style but just knowing that the note or fret is flat sounding will bug me to death.
Now the D string will intonate at the 12th fret harmonic and the 12 fretted note and open note,but A note on the D string sounds well not right ,alittle flat .
