intonation problems?

I recently started playing with The Dirty Lungs (The Dirty Lungs's sets on SoundCloud - Create, record and share your sounds for free), and they play in Eb standard. tuning down has apparently thrown my setup right out the window, and now I need to re-intonate it. the only thing is, when I correct the saddle position to where it's in tune, it causes the string to go flat/sharp and when I retune the string, the intonation was just as off as before...anyone know what's going on?

In my expierence when I do the intonation on my basses every time I move the bridge saddles it does make the string out of tune. If you are only doing a small turn of the saddle adjustment screw then you won't notice a differance in your intonation after retuning the string. Try doing a larger adjustment, then retune and check. It helps a lot if your truss rod is properly adjusted first as well. Hope this helps.

I did a huge change...moved the saddle over an inch and there was no change in intonation.....and Ric5......thank you captain obvious......

Are you checking it correctly? Compare the open string (or the harmonic at the 12th fret) to the FRETTED note. Lots of people new to this often compare the harmonic to the open note. You have to compare the fretted note to the open string.

I don't remember what I was doing, but I did what you said, and got it all in tune. tweaked the trussrod a little bit, too. I've found out I need a higher nut, though. that will be in the future whenever I get money. thank you for the help, though.
