just took my bass apart to look at the truss rod, what is this?!

Maybe there's supposed to be a sleeve or thick washer over the rod which is what the TR nut contacts instead of the wood.

There's paint everywhere even on the bottom!

yeah, the neck pocket is pretty ugly :P
theres a bit of paint on the sides of the neck too, wow huh?
