MM3 OLP trouble!

Hiya..
Kinda a followup on a thread I did a few weeks ago about the pickup on my 5' sting MM3 OLP bass not being very comfortable, so I took some advice and put some foam-stuff under the PU to raise it a bit to add comfort. It worked good and it's very comfy now.
However..

Now I get an extreme amount of string clipping on the high strings. Any ideas how to solve this? Even when I raise the action I get the clipping and the sound of the string getting killed by the frett, so I figured that it might be the neck I need to adjust.
But I've got no clue how to do so as the thrus adjuster isn't in the headstock but is between the PU and the neck. Any ideas how to solve it?
