my frets are bothering my fingers

they're a little bit too prominent and they're scratching my fingers. i can just file this can't i?

On the edges of the fretboard? That's called fret sprout, and you can indeed file it, just be careful not to tear into the wood or binding.

If you're talking about the crown of the frets (the parts that contact the strings), you've got a rough dress and you need to take it to a professional to get the frets crowned and redressed. I definitely wouldn't suggest doing THAT part at home.
