My A string keeps popping out

The A string on my MIM p-bass keeps slipping out of the groove at the top of the neck near the tuners. I think the groove isnt deep enough for the the string I'm using. Would it be all right to file it down slightly or is there a better solution?

Most likely there's no need to file the nut slot, just restring the bass and make sure there are enough wraps on the A string tuner post (3 wraps should do) to create down pressure at the nut.

+1000 - try this first before any filing is done...

That would be my guess, too...
