Neck problems?

What would cause the E string to NOT sit in the nut slot? (To the point of not even touching the nut)

A pic would help. So you're saying the string does not fit into the E string slot completely?

The wrong gage string (to big/fat) can do that - for example, the stock mim Fender jazz standard basses are setup for a .100 E string so a .105 doesn’t sit in the nut right.

Is it wound properly on the post?

If it's not even touching the nut, and assuming there isn't a major mechanical/physical problem with the bass, it sounds like the string is wound wrong. Is it wrapped from the top down, without overlapping, and with at least 3-4 wraps? This is why most basses don't have a string tree for the E and A... the string is essentially it's own retainer.

Pictures would help.

Wound incorrectly would do it.

Yeah that's a problem. The string has to come off the tuner as close to the headstock deck as possible. No overlapping winds either! Nice clean wrap from top to bottom, at least two full wraps on the E, I prefer three personally. While you're at it make sure it wraps around the E tuner in the correct direction.

PS My vote for thread to be a sticky if the string is wound from bottom up.
