Need some clarification on intonation....

For example. If my open E string is tuned, and my E string fretted on the 12th fret is flat, do I drive the saddle away from the nut or towards it. Reason Im asking is because I have Gotoh finger style bridges. I have to detune and lift the string to move the saddle. Its a bit of a whore. So I'd like to nail it the in as little moves as possible.
