perfect tuning

hey,

i have a question for you... set up your bridge perfect so it's really in tune and tune your bass, again, perfectly (i'd reckon with harmonics). play the harmonic on the 7th fret of the E string (which is a B) and play the harmonic on the 4th fret of the G string (which is also a B). is there an interference?
i do have an interference and just can't explain it. i know that the 3rd of the natural scale is too low but is it really that much? it just annoys me when playing 'portrait of tracy' and if i listen to jaco's version, it's not that bad either.
so please gimme some advice here...

thanx, peter
