Problems intonating my bass

So a couple years ago now I picked up a beautiful hollowbody bass at my local shop. It's a Kraftsman. I believe it was made between 1959 and 1961 but I am not 100% sure. It cost me about 300 USD (of course two years ago 300 USD meant more). Anyway so the Bridge was in the wrong spot (I fixed it). and it's been an awesome bass with a few design flaws that I'm just hoping never become an issue. (this includes ZERO access to electronics without taking the hole body apart)

But anyway my issue is that my E-string is out of tune when I am fretting. It goes extremely sharp on that string only wen the open note is in tune. I would adjust bridge placement again but the A string is right on (if not going flat when fretting). The D string is right on as well. The G is off only enough to where I am attributing it to the single piece bridge.

I know pick-up height can mess with intonation but I don't think this is the case as the strings have always been this height and I am not hearing odd overtones happening

I know I could invest in a new bridge that had individual string adjustment but I'm curious if there's another way to handle this.

My only other options I've thought of is to try and find another compromise spot where each string is as good as it will get or to strip the frets off and just play it in tune

Note:: this probem only started today after a truss rod adjustment to take a little buzz out of the G string

And BTW - the way to reach the electronics is to remove the pickup first, then pull them out through the pickup hole. Tie monofilament to the pots or stick surgical tubing over the splined end on each pot to make it easy to pull them back into place.
