Putting a neck back on; how do I know I got it right?

Just scored a Geddy Lee Jazz bass today. I took the neck off to do the truss rod adjustment, and I'm not totally sure I got the neck back on right. Is there a science to this or am I over-thinking it?

I've got the truss road adjusted where it needs to be, but with the bridge saddles lowered almost all the way down the action is still a bit high on the upper frets.

It's because of the BadAssII. Shim the neck.
