Is a quarter-round file ideal for filing the ends of my frets that are protruding past the FB?

No. You want a fine-cut flat file for that. Run it along the length of the edge of the fingerboard taking care not to scar the finish too much.

Don't have a Menards around here, so I couldn't say. But it shouldn't be hard to find at any decent hardware store/tool outlet.
