Setup woes with a recently defretted ibanez

Ok well this bass has always had a few issues.

It was my first and I tolerated them because I didnt know any better.

Recently I defretted it in hopes to breath life into it, it plays and sounds much better but the setup issues still remain.

First, the strings get increasingly higher off the board as you get closer to the bridge. I read the setup stickie and I belive I have enough understanding to setup a bass properly but I just cant get them level, im now wondering if the neck it bolted on at an odd angle. Perhaps adding a shim would help?
At the moment the bridge saddles are all the way down but the action is still a bit high, how would i get a lower action?

Next is the intonation, i have to shorten the string a rediculous amount to make the pitch sharper, andf even then I still have to incrouch on the 13th fret to get a green light.

Any ideas?

ok awesome, ill double up some of that basswood 1/32 i used to the fretless thing as a shim..


another question, my string tension seems to be reall tight after the defret any reason for that one?

Did you file the nut slots after removing the frets?

no but i plan on it, the action problem is on the 9th and below
