String height-measured from the fingerboard or the top of the fret?

Top of the fret.

Fret heights can vary a lot from bass to bass. The only effective measurement is fret-to-string.

Agreed with above. Get a ruler marked in 64ths of an inch if you dont already have one.

Top of the fret, and 64ths of an inch measured with a machinists ruler gives you instant repeatable results. Once you get the setup you like, measure relief and string height and you can repeat it every time.

This. And the measurements are usually taken at the 12th fret.

I have heard that the area(s) of contact are refered to as node points. At the 12th fret; press any string (let's make it the E) on the fret. Where it touches is where you start. I use a clear plastic ruler for this.
