Question Strings/fretboard missaligment affect sound/tunning?

Im analyzing to buy a Badass II bridge for a Fender JB. After reading opinions from talkbass guys, theres a new doubt.

The bridge is used and have the saddles grooved by someone. I assume his bass is not exactly identical to mine. So, can a different aligment make any trouble??
