Volume difference between E and the other strings

I have a MIJ jazz that from day one had this sort of muted but louder sound on the E. I tried angling the pickups away from the E, but that didn't help much. Now I'm thinking of resorting to changing the pickups (could the magnets be stronger under the E for some reason?) to Seymour Duncan's Antiquity series, but in case that doesn't fix it I want to research this a bit so I don't do anything stupid out of sheer anger when the fault is still there...

The strings can make a volume difference.

Try playing it un-plugged in a quiet room and see if you still notice it. If so, it could be your strings/set-up. If not, it could be amp placement. Try moving the amp to a different location or even a different room and see what happens.

Do you get it unplugged or only through an amp? My first thought is how you EQ your amp - do you bump up the bass EQ?

I've switched out the tuners (HB2 and BT2 on the E) and the bridge (BAII), and I've gone through several sets of strings. Each mod helped it a bit. When I got it the E had this muted twangy sound, now it's just like a bit of chorus on it when you play it open, and very boomy. I've tried it with different EQ's and amps, nothing takes it away completely, but it's definitely better with some combos/settings.

Tensor? You mean the string tensioner? It's definitely not loose, couldn't hurt to check it though.

I think so, but now that you mention it I'm not sure if I've ever done a really careful assessment of it. I'll check it out after work today and post my findings.
