Weird stuff on E string - adjustment needed?

I get a lot of clacking on my E string when I play in the middle of the neck, especially when I down tune. Also, I can't seem to get the intonation right on the string - it's still off and I have the saddle moved back as far as it can go. I don't have any problems with any of the other strings - is there an adjustment I should do or is the string just bad?

does your bass have a through-body bridge?

I have a warwick corvette, a two piece bridge...the strings go through the saddles in the first part of the bridge and are anchored to the body in the second part of the bridge about an inch behind.

You might want to try a bigger gauge for your low E.
