When I tune the E string on my acoustic it's perfectly in tune however when I play B on the same string it's out, what would cause this and how can I fix?

Acoustic? As in Double Bass or a fretted acoustic bass guitar?

The intonation is off, and on an acoustic, there aren't usually a whole lot of bridge adjustments you can do to compensate. Either that, or the frets weren't installed correctly, or in the right spot. A fret dress MAY help, but without knowing the specifics of the bass, I can't say for sure.

On an acoustic bass, from what I've learned on TB your best shot at changing intonation is a compensated bridge saddle - that probably means a trip to a luthier or repairman.

A lot of acoustic basses have really high action causing string stretch just to get to the frets. If so, adjust the truss rod to get the action lower and it should help.

if it used to be OK and now it's out, then you have a bad string.
