Hold it...this is a song about people making a drug deal in the desert, then they disappear and aliens are suspected of abducting them. I think this whole business about it being a true story is bunk made up by BOC to scare the audience

"Polly" by Nirvana. It's about a girl up in the Seattle area that was kidnapped, raped and tortured.

"Angel's Son" by Sevendust/Snot. It's about the death of Snot's lead singer Lynn Strait.

There's tons of them.

another one came to mind:

Limousine by Brand New.

Don't know if this was big news outside of Long Island but a few years back this drunk driver hit a limo on the way home from a wedding and killed the flower girl and driver... terrible. That's what the song's about.
