think of it as mastering paradiddles first, and then adding them to your repetoire of beats/ etc. then you can incorporate them seamlessly into whatever groove you want. that is what he is doing, incorporating them.

You can listen to Satriani's "House full 'o bullets" for a good excercise of them.

I didn't click on your link.
That said, a drummer/friend of mine hipped me to doing stuff like this for Slap/Pop...

RLRR LRLL
R= Right-Hand Thumb
L= Left Hand Slap

...or-
R= Right Hand Thumb
L= Right Hand Index Finger Pluck

Practice RLRR LRLL as 1/8th notes over a straight beat...then as 1/16th notes over that same straight beat.

Of course, you'll want to reverse things-
LRLL RLRR

Wooten sorta treats the bass like a drumkit. Kik, snare, hihat...complete with fills and rudiments, and a whole lotta late night hours when he was younger. Plus that natural groove he just has.

You can think of your thumb as the kik, and then your fingers as snare and hats, both hands for the fingers parts; then mix it up. Amazing Grace, easy to find, is a great example of him doing this. Within a "band" context, it is simply extra percussion, adding to the drums. Wicked player, my #1 bass "hero." (sorry Jaco!)

Much like a drummer can move around paradiddles to different parts of the kit, he's just doing the same thing with moving them to different RH and LH strokes. For example:

T - LH slap - T - T - LH slap - T - LH slap - LH slap

T(down) - P - T(down) - T(up) - P - T(down) - P(index) - P(middle)
