Using a pen to play with the right hand: a pen doesn't make a good plectrum...
Using a pen to play with the left hand: The body isn't hard enough to use as a slide, and is completely impractical and awkward to use as a fretting tool.

I'm left-handed (though I play a righty bass), so I often hold a pen in that hand while writing music. Actually it doesn't inhibit any movement whatsoever.
