Riffs that start on a different finger each cycle?

I find that when I alternate on a song composed by a raker, rake on a song composed by an alternator, or skip a dead note the original artist used, I get thrown off. Each time I cycle through it, it starts on a different finger. Anyone else have this problem? It makes things very awkward, especially on octaves. Should I give in and keep it simple, or learn playing it both ways and hope I can get good enough to play it in my sleep?
