Fluttery sound?

Not sure if this is a problem with the amp, bass or something else, so i will just ask this here. So I just got a new Epiphone EB-0, and i didn't much like the stock round wounds so i replaced them with Pyramid Gold flatwounds. Which sound good, but now i've noticed that the low notes from E through G tend to make the amp give off a weird sort of fluttery sound. Sort of like the sound you get when you open a car window an inch on the highway. Its not real loud, but def. noticable. The amp is a small Line 6 combo... studio 110 or something i think, don't remember the specific model number, but its about the size of a large cat. Anyway, i don't think its nessesarily the amp, cuz my SX jazz sounds just fine through it at any volume/eq setting. I tried turning the bass down (cuz i know the EB-0s are "boomy"), but that didn't really solve anything. Could it be the pickup (which i guess are not of the highest quality from what i've read) or is it the new strings? I'm hoping not the latter cuz that **** was expensive

This is probably the worst place to post that question, I don't think any of the people that chill in this section can answer that...I would try strings or pickups or maybe just basses

When you change brands and especially type of strings usually means you need to adjust your pickups height and balance between strings. Also you amp setting probably need to change too being flatwound's have more bottom especially on a short scale bass. Going to flatwound strings tension might be lower and require a bridge adjustment. There is more to it than just changing the strings.
