One of the first rules i learned was start slow, and then build speed. In actuality you are helping yourself the play the songs more cleanly and correctly.

You're not hurting yourself at all. Slowing down the tempo is a great way to learn songs and get better in general. It's better to play something well at a slow tempo than to play it sloppy at a fast tempo. Just gradually work your way up to the proper speed.

I've been using Audacity and it works great for me. It wouldn't play files that Itunes had converted so you need to convert them to mp3.

Maybe I'm just being hard on my untrained ear, but I feel I should be able to clearly hear and break down the notes at the song's natural tempo.

As for software, search for "Transcribe!" and/or "The Amazing Slow Downer". Both work well.
