I think it's about time I buckle down and learn to read music.

I've been playing for roughly 4 or 5 years, and while I know the notes on the fretboard, I'm still musically illiterate.

Any good online courses/websites/programs that can assist me?

http://www.musictheory.net is pretty useful. It even has it's own tests and trainers to help you learn each note in both clefs.
