I found the least confusing way is relating everything back to the major scale...so locrian #2 etc. But an even easier way is what's already been mentioned, to learn each scale individually. Each scale, well EVERY scale infact, has certain "qualities". If you learn to see (hear) quickly what "qualities" a scale has then you will know how to apply it. Better yet would be to be able to recognise the "qualities" of the music you are playing to and then identify which scale you want to use. This subject can go for as deep as you want to take it...substituting etc. The best thing to do is that real annoying thing that everyone keeps on saying and ignore all the theory bull....And just use your ears! lol

oh sorry, by "qualities" i meant the points of a scale or chord that make it what it is...ie maj 3, min 7 etc. Honestly theory is a never ending struggle as you'll NEVER (and i mean NEVER) get to the point where you KNOW theory! Just practice pitch recognition, singing, and finger exercises...and let the music take over!
