I was listening to "My Generation" on the way home today and it's amazing how that was recorded in 1965. Phenomenal, ahead-of-its-time tone.
Besides that one for me though, I can think of a few:
-"The Real Me", of course 
-The solo from "Substitute" - probably one of the most influential for me
-"Getting in Tune" - the walkdown at the beginning gets stuck in my head all the time. Just shows how versatile he really was as a bassist to be able to adapt to each style-change on their albums.

IMHO, Quadrophenia was the height of John's playing, going all out on every single track, but still staying so deep in the pocket you'd think he'd fallen through. |
