As for software and eq settings... I don't know about that, so I won't try to give any comment on those things.
Actually the play in Eb.

Not sure about live (only seen them once) but they record in E standard, E flat and Drop D (at least on Whatsername).

Yeah, you're getting close!
I don't know if I'd set mids to zero though. Try bringing the mids up a bit. When you do that, you might want to bring that 800Hz down a bit on the eq.
I would also try pulling the treble down some too.

Please take a listen and tell me what you think.

Yeah, all the Green Day I've learned for bands was Eb standard (all strings down 1/2 step from standard).

They played 1/2 step down on Dookie and Insomniac, but after that they tuned "normal". Now day's they play in E, except maybe when BJ swaps guitars to play old Dookie songs.

I have that total guitar somewhere.. I try to find it cos there he speaks a lot about his signature bass and how he gets his tone.
Where did you see that picture

Heh, I just plugged a Gibson Grabber into a guitar amp at GC and pretty much got his exact tone.
I have an unhealthy obsession with Green Day.
