Not in Houston, but two hours away is a great bass only store called the Bass Emporium in Austin. I've had luck @ Infinity Guitars in west Houston (Energy Corridor area). Bass Emporium is worth the drive, though. Staff is friendly and knowledgeable, and bass obsessed.

I was in Rockin' Robin a year and a half ago and they had a great selection of stuff. A whole room with at least 30 or so hi-end basses and a very nice selection of amps.

My personal favorites are Fullers an Rockin Robins, there's also a pawn show/ music store that has a great selection called Kats, it's going towards the woodlands thou.

rockin' robins (at shepherd and richmond) has a great selection of used gear and high end stuff. lots of EBMM, and some pedullas in stock. lots of new things as well and are way more flexible on price. not a mega store 'MSRP is what you pay' kind of place. Alot of product variance as well.

guitar center on westheimer has alot of new stuff on the walls. more of an imported selection, if you ask me. lots of markbass amps and ampeg stuff on the floor there.

theres not a 'bass-centric' shop in town unless youre into uprights, and that place is downtown somewhere.

I will check out Rockin Robin next time i'm in town. I wasn't too impressed with Guitar Center in Clearlake.
