| I have the same situation and deal with it by manually adding/deleting songs from the iPod rather than having the sync be automatic. I have seen too many iPods get their contents removed and/or altered severely by the sync process.
To manually manage the music, connect your iPod, let iTunes finish it's initial sync, then (in iTunes) click on the iPod under "Devices". The first tab displayed should be "Summary" which has a check box to "Manually manage music and videos".
Once checked you can then use iTunes to drag and drop songs, folders, etc from iTunes to the iPod, and delete from the iPod via browsing it using iTunes. Only the items you select will be added or removed.
