Maybe he was in for something else but ran off for a rendezvous without anyone noticing? But he did jump when Neo came up behind him at the console. Will have to watch that part again now. It really was kind of vague. Arghhh!

perhaps he was programming a schedule into the consoles that he was seen - by neo - messing with. This console would have plugged him out automatically at a specific time, or something along those lines.

I'm pretty sure Cypher set up a meeting with Smith in the scene where he's at the console. That's why he gets started when Neo walks up behind him.

I always figured he was in a chat room for the Matrix with Smith and not in the actual Matrix itself. But I just disproved that by remembering him mentioning the steak, so I dunno.
