Amplifier for Digitech HarmonyMan

I got a great deal on a Digitech Harmonyman, and have been trying to use it with my Dean Evo XM bass (30 inch scale) with flatwound strings. My amp is an Ibanez Sound Wave 65. When using the pedal with my bass I only want to shift individual notes. The pedal does a great job with higher notes, but doesn't give me quality sounds when I try to shift my E string to lower notes.

What I'd like to emulate is drop D tuning and the lowest string on a 5 string bass without changing the tuning on my guitar or buying another guitar.

My question is whether my problems stem from the limitations of the Harmonyman, or the limitations of my amp. Has anyone used the Harmonyman to get nice low tones on a bass? What amp did you use?

I do need to get another amp (under $1000?), so this issue could guide my purchase.

Although it might be good to just get a 5 string bass for my low note needs, I play praise music in a very tight space at my church, and a 35 inch scale instrument would endanger some stained glass!!
