I have never had this problem until I started using my amp's loop a couple weeks ago.

I'm wondering why it's doing this...is the output of the Bassman's loop too much for it?

Also, while I'm on the topic, certain effects such as the filters and od/ds/fuzz sound rather "external" now, as if they are being "applied to" rather than "integrated into" the sound.

You've answered your own question. FX loop level is too hot - they're usually designed to be closer to line level than instrument level.

Plus, what you're effectively doing is putting everything AFTER the preamp which tends to make things sound completely different. Also, your amp seems to have a parallel loop as it also has a blend control (wet/dry) - this will definitely result in that 'layered' kind of sound.
